Pecan Phytophthora shuck and kernel rot is caused by Phytophthora cactorum. A single strain (B1) of this oomycete was used to extract DNA for Illumina sequencing. Reads were cleaned with error correction, and the genome was assembled from 2,631 contigs (≥ 1,000 bp) that had a combined size of 52.86 Mb and a N50 length of 64.84 Kb. This genome assembly of P. cactorum is a valuable resource for future studies, such as research on Phytophthora population genetic diversity, epidemiology and biology, interaction with the host, and resistance breeding.
